What is the difference between ἄρχων and αρχος?
The latter does not appear here: http://en.wikipedia.org/wiki/Archon

What Greek texts are you looking at that use these terms? What Greek lexicons do you use to look up words?

Both words are in LSJ: ἄρχων and ἀρχός.

At first glance, it doesn't look like ἀρχός is used in the New Testament or Septuagint on its own, only as part of compound words like ἑκιτόνταρχος, πολίαρχος, στρατοπέδαρχος, χιλίαρχος, and the name Ἀρίσταρχος. And in those words, the word itself makes clear what is being ruled over. You can find all of these words in Abbott-Smith's lexicon.
